Most people I think would put their custom code in a separate directory, specified by the code_dir config variable.  I don't know off the top of my head what would happen if code in there conflicted with code in the common code directory, I assume there would be errors.  One way to do it might be to use a override directory, like there currently is for web and bin directories, so if the code exists in that directory, it would be used instead of the code in the common directory. I don't think it works this way at the moment, but have been out of the loop for a while and just starting to get back in.

but - if you have customised your MH you have to do your changes after every
update again...
If you only have changed the web-interface, and wrote some scripts it could
work.
But when you did changes in MH's deep and in the "standard code files" a
