I have just updated my MiKTeX 2.7 installation.
It is now version 3289 (2009-01-02).
I notice that ArabXeTeX verse numbers are not properly handled with that new version
(the previous one I used dates back to August 2008).

I already reported the issue to the XeTeX mailing-list but they couldn't reproduce
the bug with TeXLive:
Converting the .xdv file generated by my last MiKTeX with xdvipdfmx 0.6 (svn 663)
from an old MiKTeX generates wrong verse numbers does not work bad, which
shows that the problem is not linked to xdvipdfmx 0.7.3 (svn 811).
I have tried to check which package is wrong in MiKTeX but when I upgrade

Therefore, I do not know where the problem is. May these packages introduce
such a bug?
It the bug really related to XeTeX? (and not MiKTeX)
How can I know?

TeXLive has an older engine version (xetex 0.999.6). I will take a look
at the changes (.6->.7).

Have you found some time to look at it? Have you seen something which may have
broken the output of xelatex?
