I try do to the same and to compare the two pdf output. I see no difference and all is working (the links open,…). I have a one week old full miktex system driven with winedt.

These are what I did:
1. I save ifmman.tex (from CTAN) as myslide.tex into my own folder and run TeXify. I found that myslide.dvi output was shown in Yap like the original ifmman.dvi from CTAN.
2. I run pdfTeXify and myslide.pdf was not shown like ifmman.pdf from CTAN, some text was cropped out and the size of pages were not as they should be.
Thats all about my first work on preparing slide using LaTeX. I hope the advice of yours would help me to make a good 'complicated mathematics presentation'
