MIDI output seems to be tempermental, and does not work
unless i poke the interface quite a bit. I have
hardware synths, soft synths (ZynAddSubFX / amSynth),
and it seems like it's working worse than the old
series of Muse Sequencer did.

What is the error you are experiencing?
As for external synths, on the mailinglist, we have been
discussing midi sync quite frequently lately. Currently it does
not seem to work.

No error at all. Isn't that strange?
I have jack controlled and running on a 1010lt delta card,
via qjackctl, i run amSynth, i run lmuse (muse sequencer
binary name on gentoolinux conventions), and create a new
project. I choose gmmidi. I set up the audio devices
(where you pick which "port" goes to what ALSA midi thing)
and go down the list assigning them in order.
1 I/O generic midi: M Audio Delta 1010lt OK
2 I/O generic midi: MK-461C USB OK
3 O generic midi: qjackctl OK
4 O generic midi amSynth MIDI OK
I use the "pencil" tool and create a section on track 1 that
is 16 in length, then assign it to port 4. I double click it
with pointer tool to edit the section, and when i click on
the piano keys on the left side, sound comes out of amSynth.
I click the pencil tool and lay down some random notes
everywhere. I hit "|<--" to rewind, and hit play. It
appears to be playing, but no midi output.
Did I do something wrong?
sorry for astronomical delays... If you're still interested, has
there been any change with this problem?
Possibly there was a fix commited to muse-0.7.1pre2.
