This works for me. So I hope there is some kind of config issue you've got.
What versions of jVi and NetBeans (and OS, JVM) are you using?
=% at least works with java-sources. but mainly i'm developing php where it doesn't.
linux 3.0.0-12 x86_64

Does '%' work in php?
This sounds like a php issue, not jVi. jVi delegates the formatting to NetBeans. If it doesn't work for php, then php is not implementing the format API correctly. You might try asking the php guys about this. I can explain what jVi is doing to them.
Did you check if the formatting works without jVi? Did you contact the php developers?
