When applying the stereographic options the colours available are reduced which is correct and part of the process. However 2D images which can't be converted to stereographic are still given this reduction of colour. In a future version of Jmol would it be possible to give an option to prevent this from happening? When you are using red/cyan glasses, the colors are going to be pretty messed up no matter what Jmol does. Are you suggesting that some part of the image should somehow not be colored differently before? What exactly are we trying to prevent? It's not so much that there is a limited set of colors, in this process the original color is modified by a function.
