I have tested one of the demo pages at jmol.org
(http://jmol.sourceforge.net/demo/atoms) in Safari and Firefox on a
Mac with the latest Apple OS 10.7 Lion, and Java for Lion (from
Apple) 1.6.0_26. Jmol was 12.1.30.
Everything I tried worked, with one exception: Model Kit.
Model Kit (activated from the Jmol Menu) went on, but the menus at
the upper left inside Jmol could not be opened. Clicking on an atom
did add a methyl group. The only way I knew to turn off Model Kit
(since the Jmol menu does not toggle it off, and I could not open the
Model Kit menu) was to reload the page.
Rotation with the mouse.
Radio buttons on the demo page that change the representation to spacefill.
The mouse cursor changed appropriately at the right edge inside Jmol
for zooming, and zooming worked.
The Jmol Menu worked, and the Console could be opened.
Distances could be shown by double clicking on a pair of atoms with the mouse.
Also, no problems were observed with Proteopedia.Org (using Jmol
11.8.24; including saving and displaying new molecular scenes with
the Scene Authoring Tools). And no problems were observed with
FirstGlance.Jmol.Org (using Jmol 11.8.22).
Your news are very encouraging!

This made me go and test (in Windows).
Once I change to ModelKit mode from the popup, right-clicking (or
Ctrl-click) does not open the regular Jmol menu, but the iconic
ModelKit menu (same that the one that pops from the top-left pink
area), which does have "exit ModelKit mode" at the bottom menu and
Left-clicking on the Jmol frank still opens the regular Jmol menu, so
everything is available.
(tested in a page with 12.1.44)
