When I start jEdit from the Kickoff Application Launcher (it's the "start menu" in KDE), it shows the Spalsh screen occrectly on top of all other windows, but jEdit starts in the background behind all the other windows. On the taskbar, the window's "tab" shows as blinking.

The application is started via the command:
jedit

    I think you mean "hidden by other windows" rather than "run in background"
