Patrick, The .jajuk_bootstrap file cannot currently be located in another place because it is the boot strap file that contains the .jajuk directory path (which contain itself the jajuk configuration). However, I see one solution we could implement for the upcoming 1.9 release : adding a -D java app parameter given in the jajuk launcher and which provide an explicit .jajuk_bootstrap path.
