When a shortcut to privoxy is located in the windows startup folder, two instances of privoxy try to start, with the second failing due to a conflict. So either I locate shortcut in my startup folder and have to deal with the two popup issues, or I manually start it each time. Regardless, a window pops up when privoxy is started, and I have to manually close that window. Is there a way around this? Pardon my perspective, but I see privoxy as a very worthwhile background program that should not need to be interfaced with during day-to-day use.
I use WinXP SP2 and the latest version (3.0.6) of privoxy in tandem with Tor on Firefox. However, this error occurs before either Firefox or Tor has been started.

It sounds like duplicate shortcuts have been created. Either this or you are starting Privoxy automatically via another method.

    Try searching for:
    privoxy*.lnk

There should be one in either "All Users" or your user profile under the directory structure C:\Documents and Settings\<user>\Start Menu\Startup.

Creation of multiple shortcuts is not done by the installer so you may have created/moved/duplicated a shortcut or used an installer other than official Privoxy one.

Have you installed privoxy as a windows service, and if so is it set to start automatically?
This could be one of the sources for the dual instances.
