So it's sounding very much like a hardware problem. Maybe a cold solder joint.

Aside: I've noticed that since people are now using the lead free
solders (for RoHS compliance) that I'm seeing alot more cold solder
joints on boards (not specifically the gumstix, but on lots of
different boards). This is because the guys making the boards aren't
heating things up enough (the lead free solder has a higher melting
temp that leaded solder - about 50F higher if I recall correctly).
