If I want to use my iPod to move non-music files between work and
home, is there any place special I should put them or anything I need
to be aware of so I don't screw up something important?

I think that as long as you don't mess around with the iPod_Control
directory you'll be fine. I created a toplevel directory on mine and
use it to store programs and other files.
