It sounds like it is not seeing these two databases as the same...everything is missing in the file. This is exactly the behavior one would get if you compared a blank tree in the file. Are you sure you selected the right gpkg? Does it work for other comparisons (eg, other backups, other databases)? If so, can you send me the output of the report? It might also help to have a copy of the gpkg as well (if you want to send it, you can send it to this email).
