I'll move this discussion to the devel list. I think part of the problem is that we can't simply replace the original shapefile jar with the new indexed shapefile jar because some GeoServer code depends on the original shapefile datastore. It has to be present. On the other hand we can't really have both .jars in GeoServer because the DataStoreFinder just picks the first datastore it encounters which supports the shapefile's parameters. (indexed shapefile datastore isn't always found first). Perhaps someone who knows more about datastores than me can suggest an approach.
