Ciao Tobias, if my memory serves me right it is supported to have the config of the imagemosaic in one dir and the actual data to be indexed somewhere else. If you check this page: http://geoserver.geo-solutions.it/multidim/en/imagemosaic/mosaic_indexer.html you'll see that you can drop an indexer.properties file in a directory, use the IndexingDirectories parameter as explained here to tell ImageMosaic the path to index and then configure the imagemosaic in geoserver to point at the directory where the indexer properties resides.
