Using the web interface, the uploaded XML is first stored into a
temporary file. The server thus tries to read the DTD from the temp
directory /tmp.

With the GUI client, the DTD should be put into $EXIST_HOME. 

If you want a solution that works across all interfaces, you should
consider adding the corresponding system identifiers to the catalog
file in webapp/WEB-INF/catalog and put the DTD into
webapp/WEB-INF/entities.
