Do you see anything new in *Messages* when that happens? If something throws, do 'M-x toggle-debug-on-error' and repeat the action to see the stack trace. Does that happen with all header files? Does that also happen with .c files that have struct declarations? Have you tried creating a small .h file outside of your project tree with one or two declaration, does it have that problem?
