I think you would be far better off using Cocoon, it sits outside DSpace and will force you to separate the preservation and presentation concerns.
If the thesis requires further changing after DSpace submission, are you sure it isn't being submitted to DSpace too soon? If you're trying to get DSpace to act as a review/publishing environment you could be in for some work. You would be better off using Cocoon to provide a "preview" for the review/modification process and then when the thesis is finalised, at that point submit to DSpace. You could then put some simple hooks into DSpace for example, links which point at your Cocoon instance to generate the HTML and PDF on-the-fly when the XML is accessed via DSpace. Take a look at the Norm Walsh stylesheets (http://docbook.sourceforge.net/projects/xsl/), you can configure these in your Cocoon sitemap to perform the necessary conversion.
You could make changes and use Xalan within DSpace but you may end up having to reapply significant changes whenever DSpace is upgraded (depending on how to implement this, of course). Cocoon by default also gives you much of the processing framework you would otherwise need to develop. Cocoon is tricky to start with and the doco is quite splintered but once you start, you'll never look back!

Subject: [Dspace-tech] DocBook XML convert to Html/Pdf
I have a Docbook xml imported file in Dspace. I wonder how I can convert
XML file automaticly to HTML / PDF within Dspace. I mean after submitting
thesis, some changes may be applied, then I need to have a updated version
in HTML and Pdf. Is that possible?
Also I did transformation XML Docbook to Html/Pdf by using Xalan jar in
cmd(windows) or terminal (linux). Is that possible to use Xalan within
Dspace or I should use Cocoon?
