You can use the configure flag --enable-unique-checkpoint-filenames to
enable unique checkpoint filenames for subsequent checkpoints. Here is
the help message from configure script:

  --enable-unique-checkpoint-filenames
                          By default, successive checkpoints are written to
                          the same filename. Enable if each successive
                          checkpoint should be a unique filename.
