cygwin -> formatted ext3 image -> boot from gentoo cd
-> mount image -> copy stage3 to image -> compile
kernel -> boot co-linux ?

Think yes. But copy from installed partion not from CDROM!
mount /mnt/dest/image.ext3 /tmp/loop_file -o loop
cp -a ... /tmp/loop_file
Don't copy /tmp and /mnt self.
Or, if you have free space, copy complete partion into file:
dd if=/dev/hda1 of=/mnt/dest/image
Be carefull with destination and soure, you can demage your system.
I do this with Fedora and SuSE.
