I've been looking at the JCP applet's zoom behaviour.
If you zoom in, then at one point you get scrollbars, which makes sense,
because the drawing no longer fits.
But if you then zoom out again, the scrollbars stay up, and although the
drawing of the molecule itself gets smaller, the canvas stays large, so
the scroll bars stay put.
Moreover, the smaller drawing gets centered on the large canvas, and
this means it disappears out of sight from the visible window - you have
to move the scrollbars to find it again.
Ideally, the zoom should be followed by an action to determine how large
the canvas should be, and scrollbars should disappear/reappear accordingly.
Stefan mentioned this may have already been fixed for the Bioclipse JCP
editor. If so, could you share the solution with us? If it has not yet
been solved, perhaps point me in the right direction?
