I have succesfully managed to configure appupdater xml's to provide me with new versions of my application, but it does not detect if its installed or the installed version...

One of the features of appupdater is:
    - Auto-detection of previously installed applications (Not limited to programs in the registry or with embedded version numbers)

So I was wondering how appupdater actually detrermines if an application is installed? does it search program files, or the registry?? and why does it then not detect my version that is installed? my versions file lists the version that i have installed and a newer version.

Versions are detected by a hash of the .exe file.  Your versions file must include this hash or it will not be found.
