Hi Juan, Hawkeye is not well suited for visualizing the outputs of De Bruijn assemblers like SOAPdenovo. Instead, I would recommend you map your original reads to your assembly using a tool like BWA and then visualize the resulting BAM file in a short read viewer like IGV or Tablet.
