Since the goal for A-A-P and SCons for autoconf-like features is almost equal, I would certainly encourage Joerg to target both. Not only will this help a larger audience from the start, it also helps to make the tool generic instead of locked into A-A-P. In practice it would probably mean the config tool is able to produce a file with settings in two formats: an A-A-P recipe and an SCons script. Putting the backend of writing the file separately would mostly take care of this. Sounds simple, doesn't it? A bit more work would be to describe the tests that are to be executed. For A-A-P these could be in a recipe format, for SCons in Python.
