No idea in 4.2, but in 5 it can be done with xrandr.  I use the 
following commands in lts.conf to rotate display 1 90 degrees 
counterclockwise:

     CONFIGURE_X=True
     XRANDR_ROTATE_1=left

You are right, just tested it in 4.2 and it didn't have any effect. 
Maybe something must be written differently, or it doesn't work at all, 
but thanks anyway, I'll keep it for the future when I'll have LTSP 5 
running...
