First of all, the below ideas are pure guessing - Now you have been warned :-)
Secondly I agree with you, that this looks suspicious :-) And checking GPIO41 makes it even more strange since this one is multiplexed with GPMC_A8, which is brought to the connector at another location as well ☺
Assuming a typo, and that it should had been GPIO141 (and not GPIO41 - Can anybody with a Overo schematic please check?), you would be able to get an interrupt on the OMAP directly in case you enable the internal Pull-Up resistor since the ID pin in the cable will either be floating or shorted to GND.
