PyMOL Molecular Graphics System

Hello there, 

Is there a way that the inner and outer surfaces of an isosurface can be
coloured differently? I am trying to make a figure showing differential
occupancy of a binding pocket, and I have to take a slab through the
structure. The result is very confusing, with a mixture of inside and
outside surfaces, similarly coloured.

If you're talking about a molecular surface, then reduce the vdw radius slightly on one of the objects. set surface_quality,1 alter one-object, vdw=vdw-.09 rebuild one-object If you're talking about a volumetric isosurface, then simply countour at a slightly different level.
