Which version of gnuplot, and which build (wgnuplot, wgnuplot_pipe,
gnuplot)? It's probably best if you just send us the entire text
printed by "show version long".

That error message comes from your Cygwin TeX installation, not from
gnuplot. Gnuplot tries to set up a font search path, and uses the
command 'kpsewhich' to enquire TeX's configuration about it. For some
reason most likely not related to gnuplot, this fails.
