I have also coLinux as a service, and it's running fine.
Earlier I had similar effect, it had quite big impact on the
performance, but only when doing some computations on the coLinux --
I have changed in the System preferences that Foreground application
should receive performance boost instead of the background services.
Try to play around in Control Panel -> System -> Advanced -> Performance
