So you select a subpackage, then go to the second pane and choose the files you need from that subpackage, and the selected files end up in the third pane. It would mean that you are only sorting through the contents of one subpackage at a time."

Rather than a separate panel, why not show the esp/ms belonging to that
subpackage at the top of the "Esp/m filter" view (bypassing the usual
alphabetical order)? If the subpakage is not activated yet, you'd show the
names greyed out; otherwise you'd give them a different, more vivid color
than the rest of the list.
The general idea being that when you click on a subpackage, you see right
away what you're gonna add/remove by toggling it's activation state.
