Check and repair database will fix broken links, restoring data
integrity, but that does not mean that it can correct the data to be
what you expect.
Since the Check and Repair found errors after you imported a GEDCOM
file, that means that the GEDCOM file is broken. Unfortunately, the old
adage of "Garbage in, garbage out" still holds.
Your best bet is to try to see if the source program can repair the data
before it exports a gedcom file, or manually fix the gedcom file.
