Ideally, the next step would be to add useful syntax highlighting for
the LHS and RHS of the JAPE rules, and then add indentation as well.

I can't reproduce that behavior. I wonder if your JAPE source has
mixed DOS/UNIX line endings? Although one hopes Emacs wouldn't be
affected by that.
