You probably have messed up keyboard bindings due to Bug 229:
http://bugzilla.audacityteam.org/show_bug.cgi?id=229
which lets you add keyboard shortcuts that are already allocated
unless you add them using the "All" category. "." is already taken by
"Cursor Short Jump Right", and like all the "Jump" shortcuts, it acts
the same as Edit > Move Cursor > to Selection Start when there is a
selection. I'm not quite sure why the Jump shortcuts just don't jump the
cursor the appropriate distance from the start of the selection instead
of only moving it to the start of the selection, but currently that's what
they do.
To fix your problem, I would open the Keyboard Preferences, select the
"All" category, click in one of the commands and type c until it finds
"Cursor Short Jump Right". Press the "Clear" button to remove its
binding to "." then you can add "." to Move Cursor to Selection End.
If the bug has really messed the shortcuts up, press the "Defaults"
button and start over.
