    XSCHEM

    XSCHEM

Schematic circuit editor for VLSI and Mixed mode circuit simulation.

Xschem is a schematic capture program, it allows to create a hierarchical representation of circuits with a top down approach . By focusing on interconnections, hierarchy and properties a complex system (IC) can be described in terms of simpler building blocks. A VHDL, Verilog or Spice netlist can be generated from the drawn schematic, allowing the simulation of the circuit. Key feature of the program is its drawing engine written in C and using directly the Xlib drawing primitives; this gives top speed performance, even on very big circuits. I have succesfully managed to simulate complete VLSI projects with this tool, both digital (Verilog / VHDL) and analog (Spice). Schematics can be printed in SVG, PNG, PDF, formats. XSCHEM runs on Linux or other Unix-likes with Xorg server and on Windows with the Cygwin layer and required tools installed. Can be found also on github: https://github.com/StefanSchippers/xschem

    The JUMP Pilot Project
OpenJUMP is a community driven fork of JUMP the "Java Unified Mapping Platform" GIS software. The original JUMP was developed by Vivid Solutions, released under GPL2 in 2003 and discontinued in 2006. During 2004 already some enthusiastic developers joined together to enhance further the features of JUMP. They launched an independent development branch called OpenJUMP. The name gives credit to the original JUMP development, and at the same time describes the objectives of this project to be fully open to anyone wanting to contribute. These days OpenJUMP is developed and maintained by (some few) volunteers around the globe. If you need functionality or even better want to contribute you are very welcome to contact us at our mailing list.

    migrid

    migrid

A grid middleware with minimal user and resource requirements

Minimum intrusion Grid (MiG) is an attempt to design a new platform for Grid computing which is driven by a stand-alone approach to Grid, rather than integration with existing systems. The goal of the MiG project is to provide Grid infrastructure where the requirements on users and resources alike is as small as possible (minimum intrusion). MiG strives for minimum intrusion but will seek to provide a feature rich and dependable Grid solution. In line with the minimum intrusion concept, you only need to download and install the middleware if you want to run your own Grid. Users and resources only need a certificate and a browser to use MiG.

    NZMATH

    NZMATH

    Python Calculator on Number Theory

NZMATH is a Python calculator on number theory. It is freely available and distributed under the BSD license. All programs are written only by Python so that you can easily see their algorithmic number theory. You can get NZMATH here: https://sourceforge.net/projects/nzmath/files/nzmath/ This release contains several program corrections and additions obtained by writing a programming "notebook" of the book 'Lectures on Elementary Number Theory' (TAKAGI, Teiji) in Python-NZMATH language. The "notebook" itself is also available together with NZMATH calculator. It is designed for beginning students on algorithmic number theory to self-study Number Theory, Programming and scientific English together. It is possible only by running and reading the programs. You can get the "notebook" here: https://sourceforge.net/projects/nzmath/files/nzmath-enttakagi/ Visit our web site more in detail: https://nzmath.sourceforge.io/

    REDUCE

    REDUCE

A Portable General-Purpose Computer Algebra System

REDUCE is an interactive system for general algebraic computations of interest to mathematicians, scientists and engineers. It can be used interactively for simple calculations but also provides a flexible and expressive user programming language. The development of the REDUCE computer algebra system was started in the 1960s by Anthony C. Hearn. Since then, many scientists from all over the world have contributed to its development. REDUCE has a long and distinguished place in the history of computer algebra systems. Other systems that address some of the same issues but sometimes with rather different emphasis are Axiom, Derive, Macsyma (Maxima), Maple, Mathematica and MuPAD. REDUCE primarily runs on either Portable Standard Lisp (PSL) or Codemist Standard Lisp (CSL), both of which are included in the SourceForge distribution. By modern standards, REDUCE is a surprisingly small and compact application, which runs well on all major operating systems.

    Stanford Data Miner

Tools for integration and analysis of heterogeneous immunological data

An extensive description of this system is published in the Journal of Translational Medicine (http://www.translational-medicine.com/). In brief, the system consists of two main web applications, a data integration app and a data exploration app. The data integration app is a fully custom Java "Web 2.0" product called Sherpa. Sherpa uses Seam, a platform integrating Asynchronous JavaScript and XML (AJAX), JavaServer Faces (JSF), the Java Persistence API (JPA), and Enterprise Java Beans (EJB) 3.0. The data exploration app is an open source business intelligence product called JasperServer (version 3.7), customized through supported configuration changes. Both apps use MySQL for back-end data persistence. Currently, the documentation contained herein is not intended to provide comprehensive instructions on installing and configuring the system. Please contact a project administrator for more information.

Maxima -- GPL CAS based on DOE-MACSYMA

Maxima -- GPL CAS based on DOE-MACSYMA

Computer Algebra System written in Common Lisp

Maxima is a computer algebra system comparable to commercial systems like Mathematica and Maple. It emphasizes symbolic mathematical computation: algebra, trigonometry, calculus, and much more. For example, Maxima solves x^2-r*x-s^2-r*s=0 giving the symbolic results [x=r+s, x=-s]. Maxima can calculate with exact integers and fractions, native floating-point and high-precision big floats. Maxima has user-friendly front-ends, an on-line manual, plotting commands, and numerical libraries. Users can write programs in its native programming language, and many have contributed useful packages in a variety of areas over the decades. Maxima is GPL-licensed and largely written in Common Lisp. Executables can be downloaded for Windows, Mac, Linux, and Android; source code is also available. An active community maintains and extends the system. Maxima is widely used. Additional add-on packages for Maxima can be found at: https://github.com/maxima-project-on-github/maxima-packages

    Jmol

    Jmol

An interactive viewer for three-dimensional chemical structures.

Over 1,000,000 page views per month. Jmol/JSmol is a molecular viewer for 3D chemical structures that runs in four independent modes: an HTML5-only web application utilizing jQuery, a Java applet, a stand-alone Java program (Jmol.jar), and a "headless" server-side component (JmolData.jar). Jmol can read many file types, including PDB, CIF, SDF, MOL, PyMOL PSE files, and Spartan files, as well as output from Gaussian, GAMESS, MOPAC, VASP, CRYSTAL, CASTEP, QuantumEspresso, VMD, and many other quantum chemistry programs. Files can be transferred directly from several databases, including RCSB, EDS, NCI, PubChem, and MaterialsProject. Multiple files can be loaded and compared. A rich scripting language and a well-developed web API allow easy customization of the user interface. Features include interactive animation and linear morphing. Jmol interfaces well with JSpecView for spectroscopy, JSME for 2D->3D conversion, POV-Ray for images, and CAD programs for 3D printing (VRML export).

    jif3d

    3D Joint Inversion Framework

jif3d is a framework for joint inversion of different types of geophysical data in 3D. It currently comprises forward solvers for first arrival traveltimes, scalar and tensor gravity data, magnetics, electrical resistivity tomography and surface waves. An interface for magnetotelluric modelling codes is also included. The framework is flexible in terms of the coupling approach between the different datasets. At the moment cross-gradient coupling, mututal information and deterministic parameter relationships are implemented. Other coupling approaches can be added relatively easily.
