Uploaded files not available for users

Yesterday we uploaded some files into our project (openbravo) using rsync over ssh. Now we can see them using the "File Manager" in the admin mode. However the files are not visible for the end users.
This is the only step preventing us from releasing a new version of our software. What could be happening?
